Hey there Madra! Welcome aboard! My name is Edto, I'm on the of the sites Guardians. We may not have quite as much in the way of Variety as Starwars, but we certainly have a lot of fun. If you are experienced, I would advise trying for a Tier Three character. I believe you need to have at least one before you can move up to the sponsored tiers. We have the Covenant and the UNSC. We also have Pirates as our other guardian Faclan will lament if I fail to mention them If you have any questions about anything, feel free to ask. I knwo in the Halo timeline, genetic augmentation is 'illegal' per-say. However I was wondering, would the UNSC (ONI, more speciffically) Conscript men from inssurectionist factions?
Like ONI will lessen their sentences in exchange for men and women who aren't afraid to fight?

Like ONI will lessen their sentences in exchange for men and women who aren't afraid to fight? I am far from the person who would be able to answer this 100% accurately, but I am going to say no. As Kill has said before, the UNSC is run similarly to the United States Military. Given that they don't allow serious Criminals ((No penalty for stealing a chocolate bar yo)) into the military. ONI would probably function on the same grounds. Given that being an Inni is considered treason against the UNSC ((Citations please?)) especially if said person was a turn coat, the answer would be no. As for Genetic Augmentation, that is quite illegal yes. I don't believe the staff will allow someone to have serious genetic modifications without being a SPARTAN, and I am almost certain the Inni's do not have the tech to Augment everyone. They may however lessen the sentence for information, but I think that is about as far as you're gonna get.

Logically, I think the UNSC would recruit criminals into the military. Of course, they'll be in the same companies and such, so as to not put the other military personnel in any particular danger. Like Battlefield 2, where they had the "Bad Company" for all the insubordinates and such.
I think the reason for their conscription would because, well, with an alien onslaught at the door, I'm sure the UNSC would make a few exceptions, depending on the circumstance and the felonies or etc. commited. Perhaps a pardon in exchange for service? Or lessened sentences, as you said.
Though, I don't think they'd conscript Innies, for contradictory purposes. Civilians may not take to kindly of knowing the UNSC are recruiting the people they were just fighting. They'd consider the UNSC a bunch of hypocrisy. Capital crimes would probably be a no to conscription and a yes to execution. Sort of like the Federation from Starship Troopers. But I'm sure something such as murder wouldn't prevent the UNSC from forcefully conscripting a hardened criminal for the sake of killing some alien bastards. If anything, it's a plus to the criminals. xD
Just my thoughts.

Genetic and physical augmentation and alteration wasn't illegal until 2549 when the Mortal Dictata came into effect. What made the SPARTAN-II program a war crime was kid napping of children rather than the augmentations they went and endured (or failed to endure). Even though it wasn't 'illegal' so to say before 2549 there was another charter of rights in the 'Genetic Rights Act' in 2165; no information is known on the Halo Wiki but it can be assumed that an individual has the right to deny augmentation and cloning.
It should be noted that the SPARTAN-II clones, which most died, were not a war crime so cloning appears to be perfectly legal and within the genetic rights act.
As for an insurrectionist in ONI that is a nearly infinitesimal chance but it is possible. Just because they're with the insurrection doesn't mean they have committed a crime. The insurrection is an ideal itself, the ideal of splitting away from the EUG, UNSC and other uniformed and political bodies that connect them with Earth. They want independence, they want the right to govern planets that want to join their political leadership or the right to govern themselves.
That is why the insurrectionists are also called 'rebels'; the term is changed from a formal to a non-formal approach all the time. Only those that pick up arms against the UNSC are truly deemed criminals. Canonically not every insurrectionists has a criminal record. Those without the criminal record, but who are known to support the insurrectionist call, can be recruited into the UNSC if they've had a change of loyalty.
If your character was loyal to the insurrection but changed his loyalty, say after watching the UNSC attempt to defend his home planet or perhaps a family that was trying to evacuate, the UNSC would likely allow your characters application to go through. Here is a notable canonical character that became a UNSC pilot after operating 'rebel' freighters.
Ignatio Delgado, the main character of the book Halo: Cole Protocol, supported the Insurrectionist movement as he disliked the UNSC. However, he was not classified as an insurrectionist officially because he never committed crimes against the UNSC/UEG. Un-officially he had an ONI 'spook' think of him as one as the mentality behind the movement is 'everyone is a terrorist' type of thing. Similar to, unfortunately, the very real problem today regarding the Muslim religion.
The most common comparison would actually be Star Wars: The Clone Wars in how Ashoka thought of every single Separatist as a bad guy when in reality they were just normal people supporting a different cause. Let's put it into political perspective for a moment.
If Obama declared any Trump supporter a 'rebel' how many 'rebels' do you think would be out there? The police couldn't arrest every single one just because they supported Trump, but they would (at least attempt to) arrest the 'rebels' that committed crimes against Obama's country he leads.

The UNSC is fighting a war where, at it's core, it needs to trust the men behind it so they can survive as a species. When you start drafting unreliable personnel you start to begin the process of degrading your tactical and strategical options the further the war progresses. The only way convicted criminals would be employed would be slave labour but that is illegal and crosses a lot of morale codes. I'm not against ONI potentially doing it but an official conscription wouldn't be required. The UNSC, by 2549, is drafting in populations. Like in World War 2, young men and women are being conscripted rather then adult criminals and juvenile children. The UNSC has enough problems trying to deal with two outside forces - the Covenant and the Insurrection - it doesn't need a third by dealing with criminals within its own ranks. Having a convicted criminal in your ranks would also be a huge morale blow. The thought process of the soldiers wouldn't be 'whoa, look at this badass!' it'll be 'I have to sleep with one eye open now... thanks UNSC.' As or Bad Company... it was a concept in a video game totally different from the Halo Universe. In theory it's okay, in practice Bad Company would have never existed.
